Trust me, the throttle bodies are different. Also, if your car is idling at 1,000 RPM, I think there is something wrong. I believe the spec is 700~800 RPM. Now, the actual idle speed should be almost the same if it is a manual or automatic car. It is just the load characteristics are different so, to maintain the same, idle, the throttle bodies have to be different.
Now I am a little more confused. If you are getting a "new" engine and tranny, why would you want to work on your car twice? I would then, just buy the parts off this guy (if you really think it's a good deal), wait until I get the engine and tranny, then do the all the work at once. Why? If you have to modify your car to fit this tranny, there is a good chance you will have to do even more modifiing to fit the engine and tranny combo.
Is your car really done up? I'm sure, if it isn't done up that much, that you can easily sell a Civic Sedan automatic. There should be manual cars for sale out there.
If I were you, I would go with your option #1 (fix my A/T). "If a deal sounds too good to be true....it probably is?"
