Don't waste your cash on a CAI or Exhaust if your going to swap the engine out.

Lower it first, get some tie and sway bar and stiffen up that chassis.

Is your car an automatic?
I have a civic se sedan just like the one you are getting, and it's automatic. I was planning to do some mods to it but then changed my mind. Exhausts don't sound the same on an automatic. If I was going to mod it, I would

1) Lower it properly (springs/coils/shocks)
2) CAI
3) Tints and CF Hood
4) Rims

Then if I planned to go further I would work on the engine and tranny. Here's a pic of what your future car could look like. (credits to ryanhook for this pic):
