i wanted to swap a 98 GSR motor into my eg hatch. but my question is if i get the swap i will be running the SIR ecu with a mugen chip so i dont have to covert to OBD2. well at least this is wut i was told. my question was if i run the SIR ecu with the GSR motor will the dual stage intake on the GSR motor still kick in or not??

Not unless it's in the program. But I doubt it.

You can control IAB's if the ECU is modded and chipped for it.
