Help out a clueless domestic guy... 91 civic hb auto tranny replacement

Nice site you have going here, "Members: 10,214", holy crap. I posted this in another subforum but I think its the wrong one. Sorry in advance...
As the title says, I need some help please.
My girlfriend has a '91 civic cx or dx (i forget, came with 1 sideview mirror if that helps..) hatchback with an auto tranny. Well it looks like the tranny is crapping out as it doesn't always go into reverse. When you switch it into gear from park, it stays in neutral. After a bit of playing it will go into reverse with a loud THUNK.
Its getting worse now, and the problem is only with reverse.
I might have a chance to get a rebuilt one at a pretty cheap price, so I was thinking of doing the swap myself.
My buddy has a turbo'd '95 civic si. His clutch went a while back so we replaced it. Dropping and reinstalling the tranny wasn't that hard, but it was a 5spd. So I'm thinking to do the auto on my gf's can't be that much harder....
How much more difficult is it to replace an auto tranny? What are the differences I can expect between the auto and 5spd?
I also have a pdf of the shop manual for an '88 crx. Problem is it only explains how to swap a 5spd. If someone could tell me the diff between doing a 5spd crx and an auto civic that would be awesome.

So there shouldn't be any significant differences between the 5spd and auto? What about the torque converter, will that cause a problem? (if these civics even have them, i dunno lol).
How different is the 95 vs the 91 drivetrain? The body styles changed from 91 to 92 and that's about all I know

Try having the cables adjusted before replacing the tranny could be a simple problem. Also if the idle is too high it will be difficult to shift in reverse do to the lock out. It will also make a loud "thunk".

rb: thanks for the suggestion. However, the phsyical shifter moves fine from position to position. When it goes from neutral to reverse, reverse does not engage -> it stays in neutral even though the shifter is in the reverse position. Do you think something like this could be the shifter cable?

P.S. I'm sure the clunk is because of the idle + sudden engagement, just trying to figure out why reverse doesn't engage. Thanks..
