2006 Honda Civic DX, Manual 5 speed--Transmission issue??

My car has been making somewhat of a grinding noise between 1-3 gears. When the car is moving and I let go of both clutch and gas, there is a loud sound. When I down shift I hear the same sound.
After getting 3 different mechanics (including a honda dealership) to take a look. They all said it was time to replace the clutch. I just got my car back and its still making the same sound with a brand new clutch. everything was replaced. clutch plate, bearing, pedal, etc.
Maybe its not a clutch issue. Can anyone shed some light on what this might be?

I'm no expert but I would start by checking your fluid. If its low, what color, and if there is any kind of shiny metal particles in it.

probably the input shaft bearing. And shame on the guy who replaced the clutch and didn't check the input shaft before re-installing the trans if that's the case.
