^Actually, the alignment has nothing to do with what size wheels you have. The wheels are unsprung weight and do not effect how the car sits (the sprung weight of the car is still the same, regardless of the wheels).
So you can do an alignment when ever with whatever wheels.

assuming you are lowered..
if you are "hellaflushslammed" get some camber kits, and a rear toe kit. if you can look at your wheel and it faces in at the top on both sides like / \ then get some. hell if your lowered with no tire gap, get some. also make sure your ride height is the same on both sides, and front and rear.
ideally on your vehicle you want the camber, and toe, on the front and rear to be adjustable.. considering the only thing adjustable from the factory is toe, and your rear adjustment is probably seized/rusted/not enough of an adjustment, you will require: front and rear camber kits, and a rear toe kit.
if you are unsure about wanting to spend that money, go to an alignment shop and have the number ran on your vehicle to see how much camber and toe you have.. then go from there.

The whole "Lets do you alignment since you are switching your winters for summers" is a scam. Nothing changes really, and civics being hardly adjustable...well only toe really, it will not change regardless of what wheel you put on it.

From factory there is only tow adjustment up front and nothing in the rear.
Depends on how much the car is lowered to determine if an alignment is needed. A 1" drop should be fine with the factory setup. 1.5 to 2" or lower requires adjustment, especially for rear camber.
