i recently got my civic converted from auto to manual, imo it's totally worth it. I havent had any problems. It cost me a 1000 dollars for labor and some parts.
it included labor to swap the engine and tranny, labor to do the auto to manual conversion, manual tranny mount, pedal set, clutch master and slave cylinder.
scott_93HBsi from here did it for me and i am completely satisfied with his work.

the only thing that i bought on my own, which was required for the manual tranny was the shift linkage, but usually, you have to source out the pedal set, master cylinder, slave cylinder, manual tranny mount. In total everything would cost around 450 plus labor plus tranny.
