i recently got my civic converted from auto to manual, imo it's totally worth it. I havent had any problems. It cost me a 1000 dollars for labor and some parts.

it included labor to swap the engine and tranny, labor to do the auto to manual conversion, manual tranny mount, pedal set, clutch master and slave cylinder.

scott_93HBsi from here did it for me and i am completely satisfied with his work.

the only thing that i bought on my own, which was required for the manual tranny was the shift linkage, but usually, you have to source out the pedal set, master cylinder, slave cylinder, manual tranny mount. In total everything would cost around 450 plus labor plus tranny.

Here is a list (I think this is most of it…)

Clutch with pressure plate

Flywheel
All flywheel and pressure plate bolts (automatic ones are different)
Manual Starter with the 2 bolts (one long and one short)
Front tranny mount
Manual Rear support bracket (the one in the back that connects the tranny and the block)
Manual Front Tranny mount (it's the arm with 3 holes in it, the automatic is different)
Upper Tranny Conversion mount - unless you want to modify a stock manual mount.
Clutch pedal (brake and gas are optional – but they are different sizes on the auto)

clutch master with clutch reservoir
slave cylinder (Included with engine)
hard clutch lines going from clutch master to slave cylinder
soft clutch line between the hard clutch lines and slave cylinder
shift linkages with the pin and clamp for the shifter and the 2 washers and bolt that support the stabilizer
shifter
shift ****
manual shift console with shift boot
Manual ECU
All the nuts and bolts to bolt in the new parts
Manual Cluster
