Might need verification on this response, but here it goes...
From what I understand, the difference is the comfort level. The vehicles are essentially the same when it comes to fuel economy, engine and performance. I think the DX is the lowest on the options ladder (no power windows, etc.), LX is next and the EX is the top of the three (sunroof, power everything).
My knowledge is really limited, perhaps someone can correct if this wrong or elaborate to help answer your question.

Sha is correct in that the engine/performance is the same for all those 3 models.
If you do a google search for the options list for each trim level (make sure you search for canadian models as they can differ from US models) you should be able to find out the differences.
Keep in mind that there are sometimes options available within each trim level, so you may find two LX's with one having a few more options than the other.
The Si is the top civic trim level with the highest performance and is the only civic trim level that comes with a larger/more powerful engine. The rest are all the same.
Good luck with your search.

exl is the highest out of the dx and lx. that comes with power everything, heated leather seats, upgraded stereo etc, i picked up a 2011 EXL myself and love it for a daily driver.

for 2006 there were 5 model options:
DX- Hardly any of these models were made, as they did not have power door locks or AC. Very basic civic
DX-G- Added power doorlocks, keyless entry, A/C
LX- Most popular model, featured alloy rims, cruise control, colored door handles and mirrors
EX- Sunroof, rear disk breaks, I beleive they had audio controls on the steering wheel.
SI- 17"rims, faster motor, different suspension, different interior, spoiler, SI grill.
Those are the major features I can think of for 2006, a few changes were made for 2007 like AUX imputs.
