You've got air in the lines from running the master dry. You need to bench bleed the master, or well in this case, pull the lines out of it and get a couple short lines with fittings on one end, wrap around so as you pump the brakes the fluid goes right back into the reservoir. Then attach the lines back to the master, then bleed your was thru the fittings. Crack the fittings open, press the brakes, close the fitting working from the master out to each wheel. If you have ABS that needs to be bled out there as well. Then pump the brakes up keeping an eye on the master to make sure you don't run it dry again at every stop along the way. Then bleed the brakes, starting out from the farthest wheel from the master in (RR, LR, RF, LF) If you still have a soft pedal after that, then there's a leak somewhere. Check the lines around fittings and support brackets.

Let me know how it turns out. It should be the problem tho without seeing the car I'm kinda guessing. If it doesn't work out I'll rack my brains to come up with another suggestion. If it does work it's good to have confirmation here so others with the same problem can find the answer instead of creating another thread.
